LOL great movie As for building stuff an atom at a time, thin film deposition is about as close as we can get. You can control exactly how many monolayers of what atoms are stacked up. I dont remember the specifics of the nanotube construct other than I seem to recall its done with CVD. I would imagine what diffusivity pathways are enabled is fairly critical. Really really incredible stuff. "Materials Science of Thin Films" By Ohring will absolutely blow your mind if your ready for it. The concept of "terracing" will give you goosebumps if you're enough of an uderdork.
